As shown in Star Wars: The Clone Wars, every clone trooper carried an implanted chip that Palpatine could trigger using the command “Order 66”. Once activated, the clones were compelled to see their Jedi commanders as enemies of the Republic and immediately turned on them. There was one unit, Clone Force 99, which was a unique squad ot clone troopers with genetic mutatrions who managed to resist Order 66, and ended up going on the run in the early days of the Galactic Empire.
